I have a few ideas.
1) They're must be a real combat system. The current system forces you to have to sneak up on someone to use it, very ineffective as well as boring.
2) Something missing from most stealth games are urban environments. Surely there are terrorist that are hiding in our country. Sneaking into a building to kill a cell leader might be fun
3) More weapons and more gadgets is always a must in this genre when talking about sequels.
4) Unlockables. In Metal Gear Solid (1 and 2) when you beat the game you unlock the stealth suit. One of the few things about Rogue Ops that I hated is that you can only use the T.O.C. on the last series of levels.
5) The system where you have to look at things before you can manipulate them (look at a ledge before you can grab it) is very akward.
A proximity system would be better.
6) Nikki has to be able to run backwards! It would make mowing down security after I trigger the alert more realistic.
7) Some form of bullet time would be great.
Driving/Piloting vehicle: OH YEAH!
In case my suggestions make you think that I hated Rogue Ops; WRONG!
I love the game but as they said in Game Informer there is a lot of room for improvement.

I love the combat system. Nikki is fighting trained guards in body armor and she is about 5ft 6in and 115 lbs. She would have to use a surprise attack. I agree she needs a frontal attack ( still a surprise ) and a non lethal attack ( tie people up ). I found the attacks to be effective, kinda sexy and exciting. I started to take risks just to use her many different judo attacks.

Actually, RO has it over splinter cell. With nikki, I really felt like I was sneaking around. Sam Fisher just kinda stomps about, he just doesn't "feel" stealthy. (Or maybe I just like seeing Nikki's hips sway as she lightly jogs. Yumm)
But anyway, RO lets you know what you can interact with, whereas in Splinter Cell, you don't know just what the programmers enabled, and what they did not.
And lemme tell ya, a special agent of any secret government agency would have hellacious hand to hand training. Commando often train with specialists to perfect quick, effective, and deadly attacks useable in head on and full front combat.
I do think the game needs more weapons, no doubt. Sometimes ya just wanna tear stuff up. I was really hoping for some MP5 action. Particularly the SD model, as I recall, comes with silencer. Oh yeah, and just a good ol' fashioned Desert Eagle .50... And a minigun. And that disc thingy from predator.
While we're at it, make a water level, and instead of flies, you could have Sharks! With Laser Beams on their foreheads! Hand held thermonuclear Grenades! And Cameras which do not all have forcefields to protect them. Rapid fire missile launchers, a couple of laser pistols, one laser chain-rifle, something for orbital bombardment, maybe a death star or two, A glue gun, to stick guards to the wall/floor, or maybe just kinda spackle them in place! Knockout gas would be good. And an unlockable Borg Character or two. A t-1000 would be nice, a liquid polymimetic alloy cyborg with shapeshifting abilities. Failing that, a simple disguise kit.
Sorry, I had to get a bit silly with this post, to blow off steam.

I'd put sharks with frikkin' laser beams on their heads in RO2 in a heartbeat, but I'm afraid that Scott Evil would come after me
Now the glue gun idea...it would be cool to put in some funky non-lethal weapons in RO2. Hmm...
And I agree, Nikki should be able to kick butt melee style. Can you picture her beating down a guard Mike Tyson style (old Mike, not ear-biting Mike), knife fighting, or even clubbing them in the knee with a collapsible baton (Why? Why?) hmm?
A new arsenal would be nifty as well. But only if we can sneak in a scene where Nikki is holding a -60 in one hand, ammo belt in the other, screaming like Rambo, firing in slo-mo

I like the glue gun idea to replace the turret guns. Here in America most banks have done away with hanging 50 cal. machine guns off the ceiling. Perhaps mounted right next to it can be a feather gun. I like the idea of a Nikki carring a baton to fight hand to hand. Could it also double as a stunner ? Perhaps carry 3 "shocks" and could she carry it in her boot ( I am thinking a just under the knee spike heel scrunch boot in the blue.) I like the idea of more non-lethal weapons but set some limits. In later missions Nikki is carrying 15 mines, crossbow, pistol,rifle,grappel,stunner, throwing stars,hand grenades...ect. It would be a neat option to have a ARMORY screen where we the player can choose what weapons Nikki will carry and she can only have all of it as a cheat. The crossbow OR the pistol...The mines OR the grenades

Nikki's judo needs to be more random, every time she uses judo per mission we should see a different attack. She needs to use a few more kicks too ( in spike heels ). The after attack sexy pose needs to last a bit longer as well. I just love beating the mess out of people.
If Nikki stands between two guards she should also be able to judo both of them in one sequence. The 2 centrifuge guards in reliant shipping cant both be stealth killed. It would be wild if Nikki could beat both of them at once
